Not too often I endorse a product but I found a product by Pro Form out of Toronto that works great sealing window leaks. It's call PF 218. It's a butyl rubber that comes in a caulking tube. It's the same colour as the original window rubber. Never really hardens so it will move with the body and windshield..very happy with the results I've gotten with this. Can be cleaned off farily easy if you want to ...unlike silicone. Hope this info helps somebody...
 
This stuff sounds like the same material the glass shop used to install the fixed quarter windows on my 47. They did a perfect job installing them. I think it looks better and seals better than the original U channel gaskets
 
I might be wrong but I don't think this can be used to glue in a window like they did on yours. It would still need something to keep it in place. I used it as a filler for a bad fitting original u channel rubber..
